Scientist Journey¶
Use this route when the question is: pick one workflow family and show me the shortest honest path from public benchmark evidence to scientific meaning, runtime proof, grounded language, recommendation pressure, and downstream lab consequence.
The discipline is to keep one family in view until the question collapses to one owner.
Reading Order¶
| step | question | owner | strongest first page |
|---|---|---|---|
| 1 | what sentence is the repository defending for this family today | repository docs | Workflow Families |
| 2 | what public benchmark packages and lineage artifacts anchor that sentence | bijux-proteomics-core |
Benchmark Assets |
| 3 | what runtime lane and rerun boundary actually apply | bijux-proteomics-runtime |
Execution |
| 4 | which claim-bearing sentences are grounded and which are still contradicted or thin | bijux-proteomics-knowledge |
Workflow Claim Grounding |
| 5 | how strong may the recommendation sound after pressure and challenge | bijux-proteomics-intelligence |
Workflow Recommendation Confidence |
| 6 | does downstream burden still narrow the sentence | bijux-proteomics-lab |
Lab Consequence |
Family-Specific Starting Hints¶
| family | strongest first technical question | best first proof surface |
|---|---|---|
dda |
is the bounded trust sentence carried more by benchmark review than by live in-repo execution | DDA Benchmark Lineage |
dia |
does the public rerun lane stay strong once library incompleteness is put back in view | DIA Benchmark Lineage |
lfq |
how much of the current ceiling is driven by missingness, normalization, and cohort transfer pressure | LFQ Benchmark Lineage |
multiplex |
which public stress packet currently collapses outsider-facing trust | Multiplex Benchmark Lineage |
ptm |
whether localization evidence now outruns downstream follow-up confidence | PTM Benchmark Lineage |
targeted |
whether calibration and interference pressure already narrows the public sentence | Targeted Benchmark Lineage |
What A Good Scientist Read Should Learn¶
- whether the current family sentence is actually benchmark-backed and rerun-backed
- whether scientific grounding narrows a superficially strong runtime story
- whether recommendation posture is still weaker than the benchmark packet first suggests
- whether downstream assay burden still blocks a stronger biological sentence
What Changed Since v0.3.7¶
- this route can now cross much stronger core biology and chemistry depth instead of leaning mainly on benchmark narration
- runtime proof is now rich enough that the scientist has to ask what kind of rerun lane exists, not only whether any run exists
- grounding, challenge, regret, refusal, and observed-outcome routes are now explicit enough that the scientist can watch one family sentence weaken for honest reasons rather than infer that weakening from tone
Worked Starting Point¶
If you want one concrete first family, start with DDA Cross-Package Handbook.
It remains the cleanest bounded example of how one family crosses benchmark, runtime, grounding, recommendation, and consequence without forcing the reader to infer the chain from separate package pages.
Exit Rules¶
- if the benchmark root already looks too narrow, stop at core and do not widen the sentence downstream
- if runtime proof is the weakest hop, move into runtime challenge pages immediately
- if the family sentence already looks stronger than the live proof chain, open Current Capability Limits before trying to rescue it with cleaner prose
- if grounding, downgrade, or burden becomes the real dispute, stop the broad journey and move into the decision route
- if one owner artifact now carries the whole disagreement, leave the repository route and inspect that owner surface directly
What This Route Prevents¶
- reading recommendation prose before reading evidence roots
- treating runtime reproducibility as if it were scientific truth
- treating grounded support as if assay burden were already settled
- treating one strong owner page as if it settled the whole family chain
Practical Reader Rule¶
If one owner page already shows the sentence should narrow, stop there. A longer repository walk should never be used to rescue a claim that one direct owner surface has already weakened.
Boundary¶
This route should help a scientist inspect one family calmly. Once the real dispute belongs to one owner, hand off there instead of adding more repository summary prose.
